Only the modules in the right column translate when I'm on the homepage. I've tried a lot of options and still end with the same result.

Any help would be greatly appreciated.

For SefTranslate correct work - your site must have valid content. Please try do content HTML validation.

Please try turn off all modules and plugins for front page and turn them on one to one and check what break content.

If that not help, Please go to code.google.com/p/jquery-translate/
And ask yours questions there.
