For Modify the position or the size of the flags in sef translate:
Please install "FireBug" extension for firefox - with it help you will can see every module HTML and CSS code and check what and how you may change.

We special not set sef translate module size - so all must depend from yours template

Sef translate layout - you can check at:
{yours site}/modules/mod_seftranslate/tmpl/default.php
